FYI, Japan gets very crowded in summer. Especially the well-known places.
So to make this discussion extra useful and exciting, let's all suggest local and unique destinations in Japan.

Jonanjima Sea Side Park in Ota ward or Tokyo is nice and you can BBQ and see airplanes flying up close! ✈️

You can visit a real spy ship that was captured by Japan and very likely belonged to N.Korea.
When we visited we got a free English tour by a retired Japan Safe Guard officer who worked in the team during that time. Unforgettable experience!

Saitama Children’s Zoo.
Great Zoo with kualas, giraffes and lots of other cute animals. You can have interesting experiences such as feeding calfs and milking cows. There’s also a petting corner, adventure park, regular playground and an indoor playground that looks like a European castle. Very cool!
This amusement park in Gunma has free entrance and free parking and very cheap rides and even a small zoo

Odawara castle adventure park is fun, if you’re already in the area
For those of you living or visiting Tokyo, this awesome park/playground lets you rent FREE bicycles and helmet and has a special inner cycling course with traffic lights - all to teach toddlers to elementary school kids how to properly ride bicycles. All FREE. Bonus: they even have free go karts for kids! But with pedals (no engine).
If you go on a weekend you might need to wait a bit for availability of the bicycles/go kart but it doesn’t get crazily crowded.

Fuji no Saku park in Gunma is close to Tokyo and while you just must go there for the gorgeous fuji flowers (wisteria flowers) in late April, you can enjoy in summer too. It’s vast and has a pleasant walking path.
There’s a small petting zoo nearby that got a piggy and other animals.

Akebonoyama Agricultural Park in Kashiwa, which is bordering Tokyo, is a very relaxing place with a small pond and a cute windmill that reminds me of Holland :)
Come here late July/August for the sunflowers 🌻
Or April for the sakura cherry blossom hanami experience 🌸 and tulips 🌷 🌷 🌷
You can have a pleasant picnic 🧺 and buy local food from the stalls.

We enjoyed the firefighters museum in Tokyo. Central location, spread across several floors, got interactive games and costumes and just so much fun for everyone 🚒
This is a really awesome indoor zoo and aquarium in central Tokyo! It has a butterfly room that is absolutely magical. It has a living giant fish that hasn’t evovle for 100 million years. It has two huge turtles that hate each other and are separated because of it. You can touch the skin of snakes and insects. It also has an insect section with scorpions 🦂 It has so so much to see!

I STRONGLY recommend Tokyo Metropolitan Archeological Museum in Tama town, western Tokyo.
You can TOUCH real pots that are over 3,000 years old! (Jomon period)
They also display items that they have no idea what they were for, and invite you to share your theory.
Finally, they display real size replicas of antient homes in their outside park.
I recommand going to this sunflower 🌻 field in Kanagawa. The season is August and they arrange a festival for several days each year that features temporary food stalls, parking and temporary restrooms
